To use the S Pen, simply remove the S Pen from the slot on your Note3

Can I write on the Note3 screen by just hovering the S Pen? This way, I can avoid touching the screen altogether since I'm concerned about causing harm to it with the S Pen.

Your Galaxy Note3 is designed to be used with the S Pen. In addition to the S Pen's soft, rubber tip, the Galaxy Note3's screen is made of Gorilla Glass, which is a highly scratch-resistant material. So even though there's no way to write on the screen without touching it, take solace in the fact that touching the screen with the S Pen won't cause any damage.
