Are you aware of any recent updates to either Gear Fit Manager, Note3 OS or the Samsung S Health app that might cause this to occur?

Did you delete the cache from Gear Fit? If not then put your phone into Recovery and choose Wipe Cache Partition and then Wipe Dalvik Cache. This will delete cached "confusion" interference between the phone and app. Also when getting a Samsung app, go to your Samsung Store app instead of Google Play or click Gearfit from your Samsung device.
